I mean, The Orange Box isn't a game. It's a collection of 5 games. It has an unfair advantage because people are choosing something that's 5 freakin' games and placing it against single games. I say people should choose a game out of The Orange Box to nominate. In fact, on the PC you can buy any of the games in the Orange Box separately using Steam. Most lists have Portal as a GOTY nominee for the PC, which is totally fair. Oh, then probably Portal, with TF2 close behind.
